Darwin and the Art of Science will consist of excerpts from six of Darwin's books, chosen and introduced by James Costa. The excerpts will be arranged by plant (rather than according to which book they're from) in order to make the most of extraordinary images provided by the Oak Springs Garden Foundation library. As a group, they will provide unparalleled access to Darwin's fascinating observations and musings about the world of plants and how their distinctive features have evolved.

Background: SNOMED CT is a large terminology system designed to represent all aspects of healthcare. Its current form and content result from decades of bottom-up evolution. Due to SNOMED CT’s formal descriptions, it can be considered an ontology. The Basic Formal Ontology (BFO) is a foundational ontology that proposes a small set of disjoint, hierarchically ordered classes, supported by relations and axioms. In contrast, as a typical top-down endeavor, BFO was designed as a foundational framework for domain ontologies in the (...) natural sciences and related disciplines. Whereas it is mostly assumed that domain ontologies should be created as extensions of foundational ontologies, a post-hoc harmonization of consolidated domain ontologies in use, such as SNOMED CT, is known to be challenging. Methods: We explored the feasibility of harmonizing SNOMED CT with BFO, with a focus on the SNOMED CT Clinical Finding hierarchy. With more than 100,000 classes, it accounts for about one third of SNOMED CT’s content. In particular, we represented typical SNOMED CT finding/disorder concepts using description logics under BFO. Three representational patterns were created and the logical entailments analyzed. Results: Under a first scrutiny, the clinical intuition that diseases, disorders, signs and symptoms form a homogeneous ontological upper-level class appeared incompatible with BFO’s upper-level distinction into continuants and occurrents. The Clinical finding class seemed to be an umbrella for all kinds of entities of clinical interest, such as material entities, processes, states, dispositions, and qualities. This suggests the conclusion that Clinical finding would not be a suitable upper-level class from an BFO perspective. On closer inspection of the taxonomic links within this hierarchy and the implicit meaning derived thereof, it became clear that Clinical finding classes do not characterize the entity (e.g. a fracture, allergy, tumor, pain, hemorrhage, seizure, fever) in a literal sense but rather the condition of a patient having that fracture, allergy, pain etc. This gives sense to the current characteristic of the Clinical Finding hierarchy, in which complex classes are modeled as subclasses of their constituents. Most of these taxonomic links are inferred, as the consequence of the ‘role group’ design pattern, which is ubiquitous in SNOMED CT and has often been subject of controversy regarding its semantics. Conclusion: Our analyses resulted in the proposal of (i) equating SNOMED CT’s ‘role group’ property with the reflexive and transitive BFO relation ‘has occurrent part’; and (ii) reinterpreting Clinical Findings as Clinical Occurrents, i.e. temporally extended entities in an organism, having one or more occurrents as temporal parts that occur in continuants. This re-interpretation was corroborated by a manual analysis of classes under Clinical Finding, as well as the identification of similar modeling patterns in other ontologies. As a result, SNOMED CT does not require any content redesign to establish compatibility with BFO, apart from this re-interpretation, and a suggested re-labeling. Regarding the feasibility of harmonizing terminologies with principled foundational ontologies post-hoc, our results provide support to the assumption that this does not necessarily require major redesign efforts, but rather a careful analysis of the implicit assumptions of terminology curators and users. I hope that we will see this chapter yield some interesting insights in the light of my attempt to apply to it the mimetic theory ofRené Girard. Miracle or theological debate? Let us begin our reading of John 9. At first sight we have an account of a miraculous healing. It is the story of a man blind from birth who receives his sight from Jesus one Sabbath, and then of the consequences of this healing among the people who witness, or hear about, the matter. Ifthe account were to be found in one of the synoptic Gospels, perhaps it might remain at that—there is no shortage of such stories. I have no doubt that in the background to the story we're dealing with an historical incident of a healing carried out by Jesus on a Sabbath. However, here the "miraculous healing" element doesn't receive much emphasis, nor does the Sabbath or rather, the matter ofthe Sabbath does receive a certain weight, as we will see later on, but with some very idiosyncratically Johannine touches. In any case, the purpose of this Chapter is determined by the debate about sin, sight, blindness and judgement within which it is set: these are the jeweller's artwork which show forth, and make sense of, the gem ofthe healing. Let us look at the beginning of the story. Jesus sees a man born blind, and his disciples ask him: "Master, who sinned, this man or his parents, that he was born blind?" Jesus answers them: "Neither this man nor his parents. He is blind so that the works of God may be made manifest in him." That is to say, the whole story which follows comes as an illustration... Why does one theory "succeed" while another, possibly clearer interpretation, fails? By exploring two observationally equivalent yet conceptually incompatible views of quantum mechanics, James T. Cushing shows how historical contingency can be crucial to determining a theory's construction and its position among competing views. Since the late 1920s, the theory formulated by Niels Bohr and his colleagues at Copenhagen has been the dominant interpretation of quantum mechanics. Yet an alternative interpretation, rooted in the work of Louis de Broglie in (...) the early 1920s and reformulated and extended by David Bohm in the 1950s, equally well explains the observational data. Through a detailed historical and sociological study of the physicists who developed different theories of quantum mechanics, the debates within and between opposing camps, and the receptions given to each theory, Cushing shows that despite the preeminence of the Copenhagen view, the Bohm interpretation cannot be ignored. Cushing contends that the Copenhagen interpretation became widely accepted not because it is a better explanation of subatomic phenomena than is Bohm's, but because it happened to appear first. Focusing on the philosophical, social, and cultural forces that shaped one of the most important developments in modern physics, this provocative book examines the role that timing can play in the establishment of theory and explanation. From the beginning, the implications of quantum theory for our most general understanding of the world have been a matter of intense debate. Einstein argues that the theory had to be regarded as fundamentally incomplete. Its inability, for example, to predict the exact time of decay of a single radioactive atom had to be due to a failure of the theory and not due to a permanent inability on our part or a fundamental indeterminism in nature itself. In 1964, John (...) Bell derived a theorem which showed that any deterministic theory which preserved locality would have certain consequences for measurements performed at a distance from one another. An experimental check seems to show that these consequences are not, in fact, realized. The correlation between the sets of events is much stronger than any local deterministic theory could allow. What is more, this stronger correlation is precisely that which is predicted by quantum theory. The astonishing result is that local deterministic theories of the classical sort seem to be permanently excluded. Not only can the individual decay not be predicted, but no future theory can ever predict it. The contributors in this volume wrestle with this conclusion. Some welcome it; others leave open a return to at lease some kind of deterministic world, one which must however allow something like action-at-a distance. How much lit it? And how can one avoid violating relativity theory, which excludes action-at-a-distance? How can a clash between the two fundamental theories of modern physics, relativity and quantum theory, be avoided? What are the consequences for the traditional philosophic issue of causality explanation and objectivity? One thing is certain; we can never return to the comfortable Newtonian world where everything that happened was, in principle, predictable and where what happened at one measurement site could not affect another set of measurements being performed light-years away, at a distance that a light-signal could not bridge. This book examines a selection of philosophical issues in the context of specific episodes in the development of physical theories. Advances in science are presented against the historical and philosophical backgrounds in which they occurred. A major aim is to impress upon the reader the essential role that philosophical considerations have played in the actual practice of science. The book begins with some necessary introduction to the history of ancient and early modern science, with major emphasis being given to the (...) two great watersheds of twentieth-century physics: relativity and, especially, quantum mechanics. At times the term 'construction' may seem more appropriate than 'discovery' for the way theories have developed and, especially in the later chapters, the question of the influence of historical, philosophical and even social factors on the very form and content of scientific theories is discussed. We are often told that quantum phenomena demand radical revisions of our scientific world view and that no physical theory describing well defined objects, such as particles described by their positions, evolving in a well defined way, let alone deterministically, can account for such phenomena. The great majority of physicists continue to subscribe to this view, despite the fact that just such a deterministic theory, accounting for all of the phe nomena of nonrelativistic quantum mechanics, was proposed by David Bohm (...) more than four decades ago and has arguably been around almost since the inception of quantum mechanics itself. Our purpose in asking colleagues to write the essays for this volume has not been to produce a Festschrift in honor of David Bohm or to gather together a collection of papers simply stating uncritically Bohm's views on quantum mechanics. The central theme around which the essays in this volume are arranged is David Bohm's version of quantum mechanics. It has by now become fairly standard practice to refer to his theory as Bohmian mechanics and to the larger conceptual framework within which this is located as the causal quantum theory program. While it is true that one can have reservations about the appropriateness of these specific labels, both do elicit distinc tive images characteristic of the key concepts of these approaches and such terminology does serve effectively to contrast this class of theories with more standard formulations of quantum theory. One of the major philosophical problems in physical sciences is what criteria should determine how scientific theories are selected and justified in practice and whether, in describing observable physical phenomena, such theories are effectively constrained to be unique. This book studies the example of a particular theory, the S-matrix theory. The S-matrix program was initiated by Heisenberg to deal with difficulties encountered in quantum field theories in describing particular phenomena. Since then, each theory has at different times been favored as (...) the explanation of observed phenomena. Certainly the S-matrix theory was adequate, feasible and fertile. However, the quantum field theory interpretation is now widely accepted and the study of alternative theories is all but abandoned. By examining the philosophy which influenced the turns in this story, the author explains how an adequate and viable theory fell out of favor and concludes with a critique of different methodologies in the history of science. Empirical adequacy, formal explanation and understanding are distinct goals of science. While no a priori criterion for understanding should be laid down, there may be inherent limitations on the way we are able to understand explanations of physical phenomena. I examine several recent contributions to the exercise of fashioning an explanatory discourse to mold the formal explanation provided by quantum mechanics to our modes of understanding. The question is whether we are capable of truly understanding (or comprehending) quantum phenomena, as (...) opposed to simply accepting the formalism and certain irreducible quantum correlations. The central issue is that of understanding versus merely redefining terms to paper over our ignorance. (shrink)

I don’t think Lynne Rudder Baker’s constitution view can account for personal identity problems of a synchronic or diachronic nature. As such, it cannot accommodate the Christian’s claim of eschatological bodily resurrection-a principle reason for which she gives this account. In light of this, I press objections against her constitution view in the following ways: First, I critique an analogy she draws between Aristotle’s “accidental sameness” and constitution. Second, I address three problems for Baker’s constitution view [‘Constitution Problems’ ], each (...) more problematic than the next: CP1: Her definition of constitution lacks explanatory power; CP2: If there is a plausible definition of constitution, constitution implies either too many persons or no human persons at all; CP3: Constitution yields no essential distinction between human and divine persons. If my argument go through, her constitution view has neither an explanation for diachronic personal identity nor personal identity through resurrection. (shrink)

A case study of the development of quantum field theory and of S-matrix theory, from their inceptions to the present, is presented. The descriptions of science given by Kuhn and by Lakatos are compared and contrasted as they apply to this case study. The episodes of the developments of these theories are then considered as candidates for competing research programs in Lakatos' methodology of scientific research programs. Lakatos' scheme provides a reasonable overall description and a plausible assessment of the relative (...) value of these two programs in terms of progressive and degenerating problem shifts. Also discussed are the roles of various types of models as they have been used in these areas of theoretical high-energy physics. (shrink)

Many in the Christian tradition affirm two things: (1) that Jesus Christ descended to Hades/Limbus Patrum on Holy Saturday and (2) that the human nature of Jesus is a hylemorphic compound, the unity of a human soul and prime matter. I argue that (1) and (2) are incompatible; for the name ‘Jesus’, ‘Christ’, and ‘Jesus Christ’ rigidly designates a human being. But, given a certain view of hylemorphism, the human being, Jesus, ceased to exist in the time between his death (...) and resurrection. So, Jesus did not descend to Hades/Limbus Patrum, even if God the Son did. (shrink)

Categorization and decision making are combined in a task with photorealistic faces. Two different types of face stimuli were assigned probabilistically into one of two fictitious groups; based on the category, faces were further probabilistically assigned to be hostile or friendly. In Part I, participants are asked to categorize a face into one of two categories, and to make a decision concerning interaction. A Markov model of categorization followed by decision making provides reasonable fits to Part I data. A Markov (...) model predicting decision making followed by categorization is rejected. In Part II, a no-parameter model predicts decisions using categorization and decision responses collected in separate trials, suggesting that Part 1 results are not an artifact of the presentation of categorization and decision questions within a single trial. Decisions concerning interaction appear to be based on information from the category decision, and not from the face stimuli alone. (shrink)

Christian tradition has largely held three affirmations on the resurrection of the physical body. Firstly, that bodily resurrection is not a superfluous hope of afterlife. Secondly, there is immediate post-mortem existence in Paradise. Finally, there is numerical identity between pre-mortem and post-resurrection human beings. The same tradition also largely adheres to a robust doctrine of The Intermediate State, a paradisiacal disembodied state of existence following the biological death of a human being. This book argues that these positions are in fact (...) internally inconsistent, and so a new metaphysics for life after death is required. (shrink)

In the sixteenth century, Sir Thomas More criticized Martin Luther’s purported denial of a conscious intermediate state between bodily death and bodily resurrection. In the same century, William Tyndale penned a response in defense of Luther’s view. His argument essentially defended the proposition: If the Intermediate State obtains, then bodily resurrection is superfluous for those in the paradisiacal state. In this article, I enter the fray and argue for the truth of this conditional claim. The origins and evolution of the Archaea, Bacteria, and Eukarya remain controversial. Phylogenomic‐wide studies of molecular features that are evolutionarily conserved, such as protein structural domains, suggest Archaea is the first domain of life to diversify from a stem line of descent. This line embodies the last universal common ancestor of cellular life. Here, we propose that ancestors of Euryarchaeota co‐evolved with those of Bacteria prior to the diversification of Eukarya. This co‐evolutionary scenario is supported by comparative genomic and phylogenomic (...) analyses of the distributions of fold families of domains in the proteomes of free‐living organisms, which show horizontal gene recruitments and informational process homologies. It also benefits from the molecular study of cell physiologies responsible for membrane phospholipids, methanogenesis, methane oxidation, cell division, gas vesicles, and the cell wall. Our theory however challenges popular cell fusion and two‐domain of life scenarios derived from sequence analysis, demanding phylogenetic reconciliation. (shrink)

This article investigates the key aspects of the Confucian virtue ethics such as the "chun- tzu" (Superior Person), the Five Relationships of society, the particular Confucian virtues of "jen" (benevolence) and "li" (propriety), the moral vision of the "tao" (Way), and the understanding of the "t'ien- ming" (Mandate of Heaven). The thesis of the article is that the moral matrix provided by the web of social relationships allows the Confucian ethics of virtue to function well, and that a consideration of (...) this Confucian moral matrix may illuminate the Western debate on the ethics of virtue vs the ethics of duty. American intellectual history in the future will be embodied, embedded, and extended. Building on a sturdy foundation of past practices, intellectual historians will consolidate the advances of the last half-century and continue to study ideas articulated in multiple registers, by multiple historical actors, for multiple purposes.

Pragmatism has affected American historical writing since the early twentieth century. Such contemporaries and students of Peirce, James, and Dewey as Frederick Jackson Turner, W. E. B. Du Bois, James Harvey Robinson, Charles Beard, Mary Beard, and Carl Becker drew on pragmatism when they fashioned what was called the “new history.” They wanted to topple inherited assumptions about the past and replace positivist historical methods with the pragmatists' model of a community of inquiry. Such widely read mid-twentieth-century historians (...) as Merle Curti, Henry Steele Commager, and Richard Hofstadter embraced the perspectivalism, fallibilism, and instrumentalism of the pragmatists, thereby helping to sustain the tradition during its nadir in American philosophy departments. Many historians have been drawn to the study of pragmatism during its recent renaissance; others have advanced pragmatist-inspired philosophies of history. Through such prominent contemporary historians as Thomas Haskell, David Hollinger, and Joyce Appleby, the ideas of Pierce, James, and Dewey continue to influence the historical profession. (shrink)

This is a personal account of an intersection of the schools of research in foundations of geometry founded by Alfred Tarski and Friedrich Bachmann. Their academic lineages and the origins of the schools are also described, as well as the mathematics that resulted from this intersection.

A number of thinkers suggest that, given certain conditions, it’s possible that any concrete human nature could have been united hypostatically to the second Person of the Trinity. Oliver Crisp argues that a potency to have been possibly hypostatically united to the Logos is an important part of what it means for a human person to be made in the image of God. Against this line of reasoning, and building on an argument in print by Andrew Jaeger, I argue two (...) things: first, that many metaphysics of human persons on offer fail to allow the Logos possibly to unite hypostatically to just any concrete human nature. And this is because, given the necessity of identity, every metaphysics that deploys an identity relation between a human person and her human nature or some essential component of her human nature fails to allow concrete human natures to be identical to any other person than they in fact are or else to lack some essential component that is identical to any other person than it in fact is. And, in the Incarnation, the Logos does not unite with a person. Second, supposing the preceding line of reasoning goes through, I argue that Oliver Crisp’s thesis about the imago Dei is mistaken, provided that it relies on a metaphysics of human persons that deploys an identity relation between a person and her concrete human nature or else some essential component of her concrete human nature. In a recent paper, Andrew Jaeger and Jeremy Sienkiewicz attempt to provide an answer consistent with Thomistic hylemorphism for the following question: what was the ontological status of Christ’s dead body? Answering this question has christological anthropological import: whatever one says about Christ’s dead body, has implications for what one can say about any human’s dead body. Jaeger and Sienkiewicz answer the question this way: that Jesus’ corpse was prime matter lacking a substantial form; that it was existing form-less matter. (...) I argue that their argument for this answer is unsound. I say, given Thomistic hylemorphism, there was no human body in Jesus’s tomb between his death and resurrection. Once I show their argument to be unsound, I provide a christological anthropological upshot: since there was no human body in Christ’s tomb, there are no human bodies in any tomb. (shrink)

Scale invariance provides a principled reason for the physical importance of Hilbert space, the Virasoro algebra, the string mode expansion, canonical commutators and Schrödinger evolution of states, independent of the assumptions of string theory and quantum theory. The usual properties of dimensionful fields imply an infinite, projective tower of conformal weights associated with the tangent space to scale-invariant spacetimes. Convergence and measurability on this tangent tower are guaranteed using a scale-invariant norm, restricted to conformally self-dual vectors. Maps on the resulting (...) Hilbert space are correspondingly restricted to semi-definite conformal weight. We find the maximally- and minimally-commuting, complete Lie algebras of definite-weight operators. The projective symmetry of the tower gives these algebras central charges, giving the canonical commutator and quantum Virasoro algebras, respectively. Using a continuous, m-parameter representation for rank-m tower tensors, we show that the parallel transport equation for the momentum-vector of a particle is the Schrödinger equation, while the associated definite-weight operators obey canonical commutation relations. Generalizing to the set of integral curves of general timelike, self-dual vector-valued weight maps gives a lifting such that the action of the curves parallel transports arbitrary tower vectors. We prove that the full set of Schrödinger-lifted integral curves of a general self-dual map gives an immersion of its 2-dim parameter space into spacetime, inducing a Lorentzian metric on the parameter space. This immersion is shown to satisfy the full variational equations of open string. (shrink)
